The right shape of your molecule, before you use it.
Before you dock a molecule, run quantum chemistry on it or simulate it, you need a good 3D structure. But a flexible molecule can take many shapes, and starting from the wrong one can mislead a docking score, a quantum-chemistry energy or a simulation. Finding the right shape by hand means turning each bond, one at a time, and comparing energies.
BOSS Quick Start does that in one click. Give it a molecule — as a SMILES string, a drawing, a name or a structure file — and BOSS, the group’s simulation engine, assigns the OPLS-AA atom types and CM1A partial charges, searches the shapes the molecule can take, computes each one’s energy in water modelled as a continuum (GB/SA), and keeps the one most stable in water. You get the most stable shape, how strongly water holds on to it, its dipole and surface area, and plain files ready for docking, quantum chemistry and viewing.
Getting a molecule ready is what other research groups use BOSS for most often — and here it takes from a few seconds to a few minutes, with nothing to install.
Four tools to get your molecule ready.
| BOSS Quick Start this page | TIP3P, TIP4P & TIP5P | Organic Solvents | LigParGen | |
|---|---|---|---|---|
| It answers | What shape does my molecule take, and how does it behave in water? | How do I get my molecule into a box of water, ready to simulate? | How do I get my molecule into an organic solvent? | What numbers does my MD program need for this molecule? |
| You get | The most stable shape, hydration free energy, dipole, surface area | Your molecule in thousands of water molecules, with ions, relaxed by BOSS | Your molecule in 512 solvent molecules, relaxed by BOSS | Force-field parameters |
| Files for | Docking, quantum chemistry, viewing | GROMACS, OpenMM, LAMMPS, AMBER, BOSS — ready to run | BOSS, GROMACS, OpenMM, LAMMPS — ready to run | GROMACS, OpenMM, CHARMM and 7 more |
| Solvent | Continuum water (GB/SA) | Real water molecules | Seven organic solvents | None |
| Time | Seconds to a few minutes | A few minutes | A few minutes | A few seconds |
Find the best shape here → then put it in water on TIP3P, TIP4P & TIP5P, or in another solvent on Organic Solvents — or take only its force field from LigParGen.
